Orient manager Geraint Williams said: "We've been talking to James about a transfer here for a while and I'm really pleased to add him to our squad.
"He's a good player who scores goals and I feel he will have a big part to play for us this season."
Scowcroft made just 10 appearances last season and 86 in total during his three years in South London.
